The key is "feed" and "milk". First, "milk" is for "drink" not "eat". If the question is "did you feed...", then likely, this baby or the same sort has NO ability to do this action on his own yet. Therefore, using "eat by himself" (means "alone "or "without help from outside") is NOT a good choice. However, "eat for himself" (means "for his own good or benefit") is better, it indicates that he will NOT be FORCED to feed, but drink at his own will.
